Proteins are condensation polymers of amino acids. The primary structure is the amino acid sequence, from the N terminus to the C  3D-PSSM, attempts to predict 3D structure and probable function from a protein sequence in part by threading with known structures and scoring for compatibility. The most basic type of protein structure is called the primary structure. A primary protein is a simple, linear chain of amino acids (AKA a polypeptide chain). The  Protein families are groups of homologous proteins; that is, they have similarities in amino acid sequences and three-dimensional structures.

For example, Zinc fiber motif performs a DNA binding function. Some other examples of motifs in protein structure are the beta-hairpin motif, Greek key motif, Omega loop motif, helix-loop-helix motif, helix-turn-helix motif, nest motif, niche motif, etc. The four levels of protein structure are primary, secondary, tertiary, and quaternary.

Supersecondary structure. The supersecondary structure refers to a specific combination of secondary structure elements, Protein fold. A protein fold refers to the general protein architecture, like a helix bundle, Many proteins are made up of a single polypeptide chain and have only three levels of structure (the ones we’ve just discussed). However, some proteins are made up of multiple polypeptide chains, also known as subunits.

The protein structure alignment tool allows for calculating pairwise structure alignments using different alignment methods. See the detailed documentation at this help page.

Protein structure is uniquely determined by its amino acid sequence. Knowledge of protein 3D structure is of crucial importance for understanding protein function, dynamics and interactions with ligands and other proteins (Lesk, 2001, 2002; Gibas and Jambeck, 2001; Chang, 2005). A protein cannot be seen, for example, by a microscope with X-ray
